I know we're supposed to submit the Assignments.html file to CSNS but do we upload it to CS3 as well?

No.

The Assignments.html page is used solely by me so that I have direct links to your working CS3 Demos.

Note, your anchor tags should contain a target attribute that forces your links to be opened in a new window.  Ex.  target="_blank"
